I have always had the same, although I never investigated. The effected cloves don't store for very long (the brown areas went soft and almost transluscent) and I just cut out the brown bits before cooking.
As an update on my own rusty garlic - huge harvest, so far storing well. Fingers crossed. I did nothing beyond the usual dry, plait and hang indoors.
